Have to activate it before the damage is done. It's a replacement effect, but it needs to already be active, you don't get the option to use it after lethal damage is done.

If the aftermath half of my Prepare // Fight gets hit by Spell Queller, when I remove the Spell Queller, do I cast Prepare or Fight?

You are correct, you can only cast Prepare in this instance (aftermath spells can only ever be cast from the graveyard) and the card will then go to the graveyard allowing you to cast Fight.

What happens if I target Glyph Keeper and another creature with Rolling Thunder?

I'm guessing that if I target the Glyph Keeper even once, it counters the Rolling Thunder completely?

This may be a silly question, and the answer probably doesn't matter that much in the end, but I'm curious about the wording of Renegade Freighter. As I understand Trample, it only means anything while it's attacking. So why would they give it Trample conditionally only when attacking instead of just giving it Trample?

Cuz it makes zero sense thematically for a blocking freighter to get +1/+1 if it's not moving

There are situations in which it makes the difference. Probably there are more obvious cases, but as example consider Odric, Lunarch Marshal.
